Yes, that episode was called "Only Human", and it was indeed Cobra Commander. The character's name was Old Snake, and he sold the synthoid technology to some other bad guys, who "transfered" the minds of 4 Autobots into human-looking synthoid bodies.

Don't forget the opposite: A Transformer appeared on G.I.JOE. In the episode where Shipwreck was telling a fairy tale to orphans, his imaginary self Shipshape had an Omega Supreme toy near him.
